Check out the source code for the project you wish to patch. Apply the patch (see the patch command, or look into whatever tortoise etc. supply), change the pom.xml's version number to something non-standard and mvn clean install (deploy if you like).
You can't apply a source code patch to a binary jar, you need to apply it to source.
